Annan Thambi is the story of twin brothers, Appu and Achu (both played by Mammootty). Appu is a talkative conman who always finds himself in trouble. While Achu, a mute, is nicer than his brother, he draws a dagger on Appu due to misunderstandings created by the villain Govindan (Siddique), who is masquerading as his friend. Their father Ravunni (Janardhanan), a ballet artist, separates them due to sibling rivalry, and Appu is sent to live with relatives in Pollachi. He grows up to be a lovable thug who falls for Thenmozhy (Lakshmi Rai), while Achu marries Lakshmi (Gopika). But soon major misunderstandings created by their enemies crop up and the brothers are baying for each other's blood. Just before the climax, they come to the realization that others were behind their enmity, so they patch up their differences and take on their foes.

Raju, a courageous and spirited young man is a caregiver to four young orphans, Shamili, Shalini, Richard and Rishi. He works as a local tour guide in a picturesque hill station. Complications arise when one of the children gets injured accidentally and, on suggestion of an ayurvedic guru, Raju sets out to the Himalayas to find a cure on the banks of the river Manasa Sarovar. However, in the parallel world, a celestial being Lord Indra s daughter Indraja happens to visit the Manasa Sarovar. She accidentally drops her ring, which is her key to enter Heaven. Raju finds this ring and wears it, unaware of its divine power. Because Indraja is unable to enter Heaven, Brihaspathi, the Deva-guru, allows her to go back to Earth to retrieve it before the next Kartik Poornima. Anxious that she s unaware how to live amongst people on Earth, Indraja decides to travel to Raju's hometown. But will she be able to get her ring back in time?

The movie is set in the fictional village of Solaiyur and revolves around a dam which is the lifeline for the village. The dam is under assessment for structural integrity by the Public Works Department. The local minister has corrupt intentions and wants to make money through a new dam project. The villagers want to perform a special Pooja to pray to the God Shiva. They decide to invite the grandson of Maharaja Lingeswaran who commissioned the dam and the temple. They believe the return of the line of the Maharaja will solve the problems surrounding the dam. Lingaa (played by Rajinikanth in contemporary time) is the grandson of Maharaja Lingeswaran. His family has fallen on hard times and he is now a petty thief in the city. He is angry with his grandfather for squandering away the family fortune so he is unwilling to go to Solaiyur to preside over the temple function. However, circumstances force him to accept the invitation and travel to Solaiyur. Through a flashback sequence, Lingaa comes to know that his grandfather, Lingeswaran (also played by Rajinikanth, set in 1939) was an altruist. Lingeswaran had spent his entire fortune to build the dam against all odds during the British Raj. But the people of Solaiyur had mistaken his intentions which forced him to leave Solaiyur and move to the city. Lingaa repents his ways and understands the great sacrifices made by his grandfather for the public good. In the final act, Lingaa exposes the Minister's greed to the villagers and saves the dam from an aerial bomb attack.
